You can only build pre-defined buildings that can be selected from the plot planning window. Some of the houses have 2 stories, but they are just for looks - there is no functional difference between 1-story and 2-story houses.
To get crafting machines, you have to build a shop, and that can't be build inside of another building.
Um, I built a conf shop and tinkerer shop inside our guild hall. Works fine.
