Can you verify that they haven't set themselves to ignore you and that they're not set as invisible?
I think that if they don't show up in a /who <name>, they won't show up as online in your friends list.

Yes, I've spoken to a few people and they haven't ignored me/set themselves to invisible. This is happening to some of my other friends too.

Thanks for checking. I guess we can rule those causes out.
Can you do a /who on a few friends who are online but not reported so in the friends list and verify that:
1. The character shows in the result list
2. The character's region (or is the column called "location"?) is not blank.
For example, if you were doing the above test on "Steelclaw", you could run "/who steel" and see if "Steelclaw" shows up in the result list.
