Yes, you will get experiencefor transmuting as a Enchanter. Enchanters are the best Transmutation class. They get 10 skill per level as opposed to Alchemists, Scholars, Tinkerers and Dragon Crafters who only get 8.

The only reason transmutation is listing under the Alchemist school in your character window is because it is the school with the currently highest skill in it. Once you level Enchanter enough to surpass your Alchemists skill in Transmutation the skill will be owned by Enchanter.
